My gmail filter is set for To like yours is, and I have not had a
problem with messages not being marked. I am not skipping the inbox,
though, as I do not use the archive feature.

Either Gmail is threading and that keeps the messages with the label
together with those CC'ed, or the To filter works for CC as well.
